Hello, Let me get to the point.
I have been dealing with long term issues involving the YouTube app.
At first it wasn't big of a problem. Tipical not updating, Error codes, So on.
But! As of late,Updating my phone to Android 6.0 marshmallow had a more negative effect. Now even with upates off YouTube uninstalls at random sometimes multiple times a day. But my YouTube Red app is unaffected.
There's a similar post like this from a year back but his problem was with an action like turning On or Off.
But in my case, Phone is idle sometimes after using the YouTube app or after browsing Facebook or after an update. As a matter of fact, It just uninstalled by itself as I write this. lol
Any ideas?
Ps,
No roots or modded.
Updated versions have same effect.
Unofficially installed older versions of the app have same effect (My back ups).

I have to say this is very strange and that you don't experience the same behaviour with the YouTube Red application.
Since this occur a few times per day, could you please try and reboot your phone in safe mode and see if you are experience the same behaviour? Just so we can make sure that a third party application isn't the cause of this.
If it continues to uninstall itself in safe mode, I would recommend that you perform a software repair using Xperia Companion. Do note that this will delete any data stored on the internal storage of your phone so creating a backup using Xperia Companion before you start with the repair is advised.

I've noticed that when your built-in app store updates (I really want to uninstall that.), It also starts showing a download icon and the YouTube app vanished.
Also, Other problems are arisesing Screen flash black, Crashing, Forced constantly updating built in Sony apps that annoy me leads to YouTube disappearing.

Have you had the time to perform the software repair? If you haven't done that yet, it is still my recommendation that you do that.
If you are referring to preinstalled applications being updated automatically in the Google Play store you can turn this off for each specific application. To do that, open up the Google Play store > search and find the application > 3 dots in the top right corner > uncheck the box next to "Auto-update".

I tried your advice, but when I reboot in safe mode, YouTube app is not there! So i can't check if behaviour is the same, lol. I got the same problem after recent Sony software update. I have xperia c4, android 6.0. YouTube just quietly uninstalls itself everytime.

In that case, I recommend that you perform a software repair using Xperia Companion. Do note that this will remove all data stored on the internal storage, so it's adviced that you create a backup using Xperia Companion before you start with the repair.

I too tired and no results. Also, Since you're having trouble too. I'm going to assume that this is a bigger issues with the C4 and not just me. I believe that the Sony App store is causing the problem because every time it updates YouTube vanished.
But, I do have a solution of sorts that has been working so far.
Here's the order of what I did.
1) Backup and wipe. Clean install everything aging.
2) Make sure that you go and disable every app built in that you don't use from Sony.
3) Disable all updates on the built-in Sony App Store.
After that YouTube was no longer going away.
