After updating Android 6.0 small apps and home navigation buttons overlapped

After updating the device to Android MM , i found that small apps and navigation buttons are overlaped which makes small apps to launch very difficult...and if you remove any shortcut from the small apps bar...its imposible to add it back..or any other small app to it. You have to rotate the screen so that navigation buttons doesnt appear on that...and than add icon to it...
