Will my phone be waterproof if I replace the screen?

I have Xperia z1 and it's screen is broken if i replaced it the mobile will be waterproof or not
And if it not how can I get it back waterproof

Impossible to say,
You may do an absolutely Stella job and retain the ip rating, or you may do a poor job and make it leak like a sieve.
The adhesive provided may not be the correct one or it may be.
The only way to guarantee your ip rating is to get your local support to repair it.

@Viridisis right, you should have your phone repaired at your local service center http://support.sonymobile.com/global-en/contactUs/

then you can ask them to perform a vaccum test if still the phone retains its water resistance.
