There is a separate Shooting Mode for 3D Panorama. 

Use the control wheel to select [Shoot Mode] and turn the wheel to find the 3D Mode. 

If the 3D Mode is not there, check that you have installed all firmware updates as this feature only started being available with Firmware Version 2.0.
